Several Rank bonuses affect Nemesis encounters directly, like the improved Forging Potential at Rank 4, so both systems end up feeding into each other as your Rank climbs.

Do I need to pick between the Forgotten Knights and Circle of Fortune or Merchant’s Guild?

 

No, the Forgotten Knights is an Endgame Faction rather than an Item Faction, so it runs independently of the choice between Circle of Fortune and Merchant’s Guild. You can hold a Rank with the Forgotten Knights and be fully aligned with either item faction at the same time, with no conflict between the two systems. Does defeating a Harbinger twice in the same Timeline grant extra Rank progress?
