You earn Crucible Ciphers by playing Competitive Crucible, and you spend them at Lord Shaxx. There they cover the extra cost of focusing Competitive Crucible gear, on top of a Crucible Engram and Glimmer. Standard Crucible matches feed a separate currency, Crucible Engrams, which handle the rest of Shaxx's focusing menu.

Where Crucible Ciphers come from

Competitive Crucible is the only listed source. Shaxx's tiered focusing uses Crucible Engrams for regular gear, while Competitive Crucible gear specifically requires Crucible Ciphers obtained through Competitive Crucible. Competitive playlists also list Competitive Ciphers among their rewards.

That means the Ciphers are tied to the ranked side of the Crucible rather than to Quickplay or Iron Banner. Iron Banner runs on its own currency, Iron Banner Ciphers, earned through Iron Banner match completions.

Competitive Crucible rewards

Competitive uses Divisions and Division Rating: you complete placement matches, then win to climb from the lower Divisions toward Ascendant, with wins raising rating and losses lowering it. Alongside Competitive Ciphers, the playlist lists refreshed weapons, armor, and emblems as rewards.
