Functionally, they are very similar: both send you in the open world to complete some kind of objective, both reward you with experience and coin for completing them and both can be obtained in major towns in all territories. The only difference is that by completing a town project, you, along with other players participate in a conjoined effort to develop the crafting stations in the town, while faction missions are focused on your reputation standing with your chosen Faction.
